Do football fans who use the word flagship understand what it means apart from some vague sense that it sounds like a compliment? Typically it's just the oldest public university in a state - the one with "University of" in front of the name. Of course that says nothing by itself about the desirability of it. Does anyone really think UMass outranks Harvard because it's a "flagship"?
