Was watching the Cuse - FSU game and noticed at the end of the game, after first downs, the clock would continue running as soon as the official placed the ball, even though the ref was standing over it so Cuse couldn't snap the ball and the chain crews were still running to get in place. Is that normal?

If the offense tried to substitute the defense gets a chance to as well. I don’t think the clock stops for that after a first down. Just until the ball is set.
 
The gong was, on at least one play, the chains weren’t set. I thought they stop the clock till the chains are set. The clock never stopped.

The "chains are set" thing isn't taken literally. They stop the clock for first downs, but the ref usually starts it up while the chains are still in motion.
