No, it won't. The presidents of universities control his job. He is one of them. He was president at LSU when Saban was there and then at Washington. It's an old boys network. What may cost him his job is when the NLI and amateur status questions really ramp up, because that will be impacting every university on a day to day basis and on their bottom line, and there is absolutely no way he doesn't screw that up.

And by the way, I very much doubt that Emmert "made a mistake" here. It would be impossible to imagine that he did not derive some form of personal benefit from this decision.
